Graphviz is an open-source graph visualization program that enables you to represent abstract structural and networking information through diagrams. Takes descriptions of graphs in a simple text language, and makes diagrams in useful formats. kvakerok describes it simply as a "graphing tool with easy markup and console support. I use it when I need to visualize dependencies in f*ed up scenarios like an enterprise-grade 40yo COBOL application."
